SATA drives are defiantly faster in terms of performance, so if your motherboard supports them then go SATA. Apart from performance, SATA drives are also cheaper than IDE drives as IDE is an old technology that is being phased out. So for less dollars you can get a higher performing and larger capacity drive.
Can you run both IDE & SATA hard drives? Sure, if your motherboard supports it then you can run both drive types.

I have two hard disks, one IDE 80GB and second 120GB SATA,
I am connecting them together on the motherboard, My BIOS detects them and after restarting the computer, computer returns back to starting from starting of windows.
I have booting hard disk is IDE where as the SATA 120GB is on slave,
I have installed Windows on SATA but when i changes the booting order from SATA after that IDE is not showing in windows.
BIOS is reading BOTH but only one is coming in windows.

If you have enough of them, IDE is the way to go. Much cheaper too. Could use more speed and scalability though.

I have just purchased 2 sata drives for upgrading my storage, but when they are inserted I just get the error message: NTLDR missing, when trying to boot, so they have become pretty much useless. Not sure why but motherboard is supposed to accept them?
Try using this URL to troubleshoot the NTLDR issue: http://www.computerhope.com/issues/ch000465.htm. My first thought would be to ensure you have selected the correct drive to boot from i.e. the existing drive that already has your operating system installed.
Your a star many thanks it was the cable, would never have thought to check to see if it was faulty, automatically assumed it was the hard disk.
I really liked the SATA drive and it worked well alongwith IDE.And it is also faster and easy on the purse.
